Back in 1999, Payne Stewart and family were on a Learjet that had a mechanical failure of the pressurization system killing everyone onboard, but the plane was on autopilot, so it flew on until it ran out of fuel over S. Dakota. The USAF had planes up for that one too, but they didn't shoot it down, they just observed the flight to termination.
It might well be the same sort of thing here. The plane had a malfunction of some system that rendered those aboard unconscious leaving the plane to crash.

The cause of the crash hasn't been determined. The plane may have depressurized, causing the pilot to pass out.
