We know Michael Cohen is a liar, he either lied to Congress or he is lying now.

The question is, why does Mueller believe the current version of the story?

Unless Mueller is an Idiot, (he is not) he believes the current version because Michael Cohen was able to provide some corroborating evidence. If Mueller has strong evidence, RUMP is busted. If Cohen's current story is true, Rump's goose is cooked.

It appears he lied about the timing of the consideration of Trump building in Moscow where he previously said it ended in Jan 2016, but actually continued to June 2016.

That is what he is charged with, but he specifically also lied about who in Russia he was working with and when. He was publicly claiming Rump had nothing to do with Russia (Consistent with Rump's claims) now admitting his public comments were lies. Did you see how many times "Individual - 1" was mentioned in the plea?

Just how would you have the slightest idea of what Cohen is accused of lying about?
 
Ivanka was deeply involved also. She is in big dodo. Why did they not correct the story after Cohen publicly lied?

Cohen did, and, based on his comments today, I strongly suspect he denied it in his answers to Manafort's questions.
 
Trump was negotiating with The RNC to change their platform to be Russia Friendly.

Mueller is just trying to make sure everyone involved gets outed and punished
