First, contrails to a good degree can be predicted. Simply use the predictions as a starting point and route planes at different altitudes or on different paths to avoid generating them.

Next, if an aircraft is generating contrails, the crew can alert flight controllers who change the altitude of the flight and other flights along that route to avoid generating them.
