The courts don't have ultimate authority. In fact the framers wanted them to be the least powerful branch of government.

They can send the U.S. Marshall out to arrest people, likely not the President unless he has already been impeached and removed.
If the President were to disobey the Courts direct rule, he should be impeached. If the Presidents deputies were to disobey the Court they could be dragged in by the Marshall to face contempt charges.
Regardless of ability to enforce the law, they are the ones who decide the law, and if the President disobeys he is committing treason.
Look at R. v. W. for example, they ruled that anti-abortion laws are no longer valid... they prohibited enforcement of such laws... and BAM the laws were no longer enforced, because Americans respect the CONSTITUTION.
