The only way the FBI could have know that these documents were still in Trumps hands, that they had never been returned, is that someone close to him, reported this to the authorities.

The documents they ostensibly were looking for were all in a locked room and were examined by an archivist in June. Whether or not they could not be taken from the White House is debatable and should have been handled by a simple subpoena.
